off the top of my head I can't think of anything like this. every time there was a "god" it turned out to be something real like with the Edo or Ardra and in Who Watches the Watchers it was specifically about showing them that there was an explanation for the specific things they didn't understand and attributed to Picard being a "god." they never looked down on any aliens for having a god.

Nausicaa isn't strictly Japanese, it's a character from the Odyssey. They've been ambiguous about whether the Nausicaans were one of their many anime references (which were more Okuda's domain).
The one thing they've clarified for certain is the Enterprise's sister ship being the Yamato is strictly a reference to the actual WWII ship, they never had the Space Battleship Yamato anime in mind
