To be clear, both Liko and Roy were planned to exist from day 1, but the original draft greatly emphasizes Roy, to the point that the story starts with Roy on the island and then he ends up encountering the Rising Volt Tacklers, where Liko is already on board. Post-timeskip, when they're supposedly catching the replacements for the Six Heroes, all the balls on the slide are described as "Roy balls", implying Roy would be the one catching the new Six Heroes.

I also believe that the original draft has Roy becoming the new leader of the Rising Volt Tacklers following Friede's departure, but feel free to correct me on that.

In one of the later documents, you can read Dai Sato noting that he will be giving greater relevance to the female protagonist and rewrite the beginning of the story.

Terapagos's flashbacks were revealed to be mainly from Rystal's point of view, Lucius's memoir has it listed as Entei and Rystal's story. The name Gouging Fire was simply wasn't known to them. And for the part that there wasn't anything that "was to the contrary"? The "Entei" was shown in Area Zero. Using your own words, the audience was able to tell that something wasn't adding up by this single indescrepancy.
