Note that several levels even have Tails and Amy "together" or in proximity. The game was probavly going to emphasis speed levels most just like the first Sonic Adventure, then Amy and Tails were swapped and shooting level assets flipped around so that the theme could instead be a more even "three heroes vs three villains."
