Linux doesn't mess with your fans. That might be a BIOS firmware bug that only manifests in Bazzite for whatever reason. The fans should definitely be kicking in if the CPU is reaching 90°C. If they're not on then eventually your system is going to force shut off as soon as the temps climb higher.
